Do I need to recode the whole game by hand?

Is this legal? Can I port a commercial 3DS cartridge I bought?
Owning a cartridge is not the same as owning the rights to rebuild and resell that game. Only port a game you created or a game you have a clear license to remake. This hub will not help rip, dump, or redistribute someone else's ROM.
